The last Weathering With You locations I visited this time was two located in Ikebukuro.

This is the second location, but it's difficult to get a matching shot. The big tower like structure here is the smokestack of Toshima Incineration Plant. I've marked a path between the two locations in the map below.

Your Name - Train Crossing

I also checked out a bunch of Your Name locations in Nagano, starting with the train crossing that was supposedly shown in the movie, which is located close to Otabe Station in real life. Image from Your Name - 10m56s This is the angle that seems to match the most compared to what was shown in the movie, but the screenshot is flipped and there's some elements missing. Flying Witch - Manga Covers

Although I don't normally do manga locations, I did check out some of the locations shown on the Flying Witch covers this time. Flying Witch Cover 1 This is at a shrine named Gankisan Shrine. I've marked this location in the map below. Flying Witch Cover 2 This is at Hirosaki Park on the other side of the moat from the bench shown in the anime. Flying Witch Cover 5 This is at the entrance of the house where Nao lives . Girls und Panzer - Tank Club Shop

The Tank Club Shop in episode 2 of Girls und Panzer is based on a real place in Tokyo, so I went to have a look. The closest train station is Ichigaya Station.
